If the term is apt, use it.

a-part-heid: any system or practice that separates people according to race, caste, etc.

The term apartheid seems descriptive of Israeli actions in the Occupied Territories against the Palestinians. Don't chastise use of the term, chastise the apartheid. A nice piece on the topic by Thomas Walkom and another nice piece by Haroon Siddiqui.
